This is a good question. And one I have been looking at for some time.
The problem comes about because *nix systems typically use local accounts and groups. Workstations and servers in AD use AD accounts and groups, not local accounts. Machines in AD also have their own account in AD.
I recently saw a version of Samba in development that may alleviate these problems.

Update to an old post.
Samba 3 provides Active Directory authentication and interoperability. You can use AD4Unix or Microsoft Services for Unix to extend the Active Directory schema for Unix servers and workstations.
Machine accounts and User accounts can be created in Active Directory for the Unix/Linux computers and users.
